Magneto is investigating the murder of two mutant children who were killed by Rev. William Stryker's henchmen. Stryker, who murdered his wife and newborn son for being a deformed mutant, seeks the extermination of the mutants while introducing himself to the public as a preacher, spreading a message that mutants are abominations before God's eyes. After a televised debate with Professor Xavier, Stryker (who knows that Xavier is a mutant) kidnaps him, forcing the X-Men to team up with Magneto to find his mentor. Xavier is connected to a machine that will use his psychic power to kill all the mutants in the world through a cerebral hemorrhage. At a revival meeting, where a popular US senator (who is a mutant) is in attendance, Magneto and the X-Men confront Stryker and rescue Xavier. In the end, after Kitty and Nightcrawler get Stryker to admit the kidnapping Xavier and his plans for the mutant genocide, Stryker gets shot in the chest by a security guard when he tries to assassinate Kitty in public. Magneto rejects an offer from Xavier to join the X-Men.

The old x-man Archangel is abducted. The X-Men investigate and discover that their captor is Callisto, the leader of the Morlocks, a community of mutant pariahs sheltering in the sewers of New York. The X-Men fight the Morlocks being outnumbered Cosplay Shop
. Storm challenges Callisto to a battle for the Morlocks' leadership. Storm overcomes her and becomes the new leader of the team. The Morlocks reject Storm's offer to live with the X-Men on the surface, so Storm allows Callisto to rule in his absence. Although initially hostile, the Morlocks will eventually become valuable allies for the X-Men.

The X-Men accept a new team member. This is Rogue, a former member of the Brotherhood of Diabolical Mutants Airline Uniform Costumes
. Meanwhile, while he was away from the X-Men, Cyclops meets and falls in love with Madelyne Pryor, an airplane pilot with a strange resemblance to Jean Gray. Cyclops marries Madelyne soon after.

At this stage also debut the Hellions, a group of young mutants students of the Massachusetts Academy of Emma Frost, who will become enemies par excellence of the New Mutants. Finally the X-Men meet Rachel Summers, whom they rescue from the harassment of the victim at the hands of Selene, the Black Queen of the Hellfire Club. During the trial, where Xavier serves as a witness, appear the Fenris twins. Fenris would have killed Magneto had it not been for the intervention of Xavier, who is seriously injured to save his rival. To save his life, Xavier is taken to the Shi'Ar Empire by the Empress Lilandra. Before leaving, he gives Magneto the opportunity to redeem himself, directing the New Mutants and joining the X-Men. Joy floods into Mansion X with the birth of little Nathan Christopher, son of Cyclops and Madelyne Pryor.
